When a 3rd time Arbitration guys opts for Free Agency, would a supplemental pick still apply if he is a top 20% guy?

If the player is choosing free agency after exhausting his arbitration eligibility, yes. If you are cutting a player going through arbitration, no, because you released him instead of his contract (team control in this case) running its course.

Or you can sign them to a long-term extension in that final time through arbitration. Depends on your stance on the player. But if you are looking for the draft pick, arbitrate them for the third time and then let them go.
